Looks like PhotoNinja might end up being the benchmark raw converter for Xtrans. Looks good on my calibrated desktop screens.

This is not the case on my calibrated desktop screens. Just a remark: While I read the post, I recognize that the image looks very (overly) saturated on my laptop screen. I think I used Portrait for that image, and added some Detail under 'Exposure and Detail'. Most often this is Portrait, other times it is Scenic. My first step with PhotoNinja is always to select the appropriate Preset. I don't have a Fuji RAW to base this on, just my experience with PN in general. That will make the colors richer and increase the contrast a little. If they look "flat", try changing the color enhancement base style to "Scenic".

ISO are of course the same for both crops as thez are from the same raw file. I don't have the camera with me to tell for sure, but this is my normal nature shooting setup. The other JPG settings were Velvia, color -1, DR=Auto, highlights and shadows muted by 1, noise -2.
